Jon,
I also have the oversized rear tire, unfortunately I also have had the dreaded tire rub. My sidewall is so meaty that I actually get into the drive belt from time to time. The backside of my saddlebag brackets made contact with the sidewall along with every other piece of metal connected to the fender. It sounded like I was dragging my foot in gravel evertime I would hit a bump.

Three options which will solve your problem.

1. Leave the bungee nuts out of the picture and just leave open holes in your fender.
2. Take your fender to a body shop and have the holes filled and repainted. This is what I did, you will love the finished look, and it totally takes rubbing out of play.
3. Hate to say it but, go back to the standard tire size. This is one option I could not do.

At any rate, you seem to be creative, I am sure you will come up with something to suit you.

My tire did have some chunks ate out of the sidewall because of rubbing, but I mind you the chunks were out of the sidewall area only. No problems with the tire in performance, but I do keep a close eye on the possibility of more damage.
